I'm finishing the install of an EBC currently and made the decision to the leave the solenoids in place, vacuum lines connected, with electrical connectors unplugged. I think the most ideal way to do it would be to remove everything relating to the oem boost solenoids and run new boost lines to the wastegate acutators from the EBC solenoid, but I couldn't reach the passenger side wastegate acutator and wanted both sides to be the same. Leaving it in place with the electrical connection unplugged increases risk of a problem with the extra boost hoses and the OEM solenoid itself leaking, but makes it very easy to revert to stock if you want to and makes it very easy to install. It doesn't matter what kind of EBC you use - the key is that you want the OEM boost system disabled.
